 Subject: 3.9 Misfire Code, Clear Code and Gone???

Hello I just thought I'd throw this out their and see if anyone has had a simialer problem! On a rainy day if you pass threw a large puddle on the side of the road the motor will start to misfire bad! But as soon as you go and clear the CODE the misfire is gone!!! WHAT is going on with that! Does the PCM hold the misfire ? I mena a misifire is the mechanical part in the secondary igntion, why would the code extend on the misfire? Im confused! ANY help would be great guys THANKS !
