Does having the heads ported and polished have any effect on emissions, i.e. will I fail the smog test if I were to have this done?

No, it might even run cleaner.

Wow...now you really got my attention. I know it allows for smoother ports which thus increases air flow and horespower, but my next question is what is the best for low end torque?
I know it depends on lots of factors but I've heard the 4.7 has pretty good intake ports from the factory it is just the exhaust area that could use a little cleaning up, if I had a local machine shop just "clean up" the exhaust ports would that help low end torque at all?

It's all about port velocity, if you can get the air in and out the quickest at your engine rpm range than yea it should increase torque and horsepower. If you install huge valves and increase the ports to where is doesn't cause a tunnel ram effect then that's when you loose power at lower rpm ranges but gain power up top when the air is moving faster. Same goes with the rest of the intake system.
