 Subject: 4.7 L V8 swap PCM issues

So I replaced a 03 4.7 v8 with a 00 4.7 v8 and everything swapped
and fit with no problems. however the computer on the 03 is not
sending the right signals to the crank sensor on the 00 motor
because apparently the crank was changed. the crank on the 03
has double the amount of teeth as the crank on the 00 motor. So
then i tried to put the 00 computer in the truck and the wiring
harness from my 03 motor does not support the 00 computer. Any
advice here..im stuck now with a 00 motor in a 03 truck and dont
know what to try next.. Can the computer from the 03 be flashed
to work with the 00 motor? or any other ideas?
