I have a 98 Dakota with the 3.9 V6, 5 speed, 4wd. It has 110,000 miles. Over the past several months I've had it in several shops including the local Dodge garage for an undiagnosed problem. Right now, it's back at the dodge garage and they still can't find the problem.
When I first start-up, it runs well for a few hundred yards then starts backfiring and running extremely rough. If I let-up on the throttle for a moment, It eases up to where I can get it running well again either by playing with the throttle little by little or giving full throttle all at once which always isn't an option. Once I'm up to highway speed, It'll run without a problem until I let her cool down and start again.
I've replaced all the usual things like plugs,wires,cap,rotor,condensor (all twice). A local garage replaced the crank shaft sensor this past fall with a temporary fix which only lasted a week or so. At that time, the "check engine" light had been coming on. Now when it occurs, no light comes on. In fact, when checked on the computers at the garage, there are no errors recorded.
I've also replaced the fuel pump at the dealer's sugestion but it made no difference. Right now she's at the dodge garage again at $50/hr and they can't find the problem. They aggree there is one, just can't locate it.

I had a similiar problem with my 98 dak V6 5 spd 2wd at 34K miles. I had the throttle body and the sensor inside (near the top back of the TB)cleaned and it cleared everything up. the first time it happened i was scared as heck so I paid the dealer $100 to do it. I later learned it is an easy self fix. take off the air hat on the top of the TB and spray TB cleaner in there. That solved my problem, maybe yours is the same.

I am dealing with the EXACT same prob right now. It did not do it until I took the injectors out and cleaned them with carb cleaner and low pressure air. I have all new parts throughout to. I think its an injector prob for me that I caused myself cleaning them. Even though they are new FMS units. I hope you find out what it is and let us know.
