This may sound like a stupid question but ...
I installed a set MSD 8.5's today and tried to get them in the factory clips. They went eventually but later I got to thinking that squeezing them in like that might not be such a good idea.

Any thoughts?

Did you use the silicone with em? I dont think it'll harm anything and it'll give you a definite contact between the 2. Did they make like a snap sound when going on?

It shouldn't hurt anything since if anything it would be sqeezing on the outer protective layer of the spark plug wire and I think that it would take a lot to actually hurt the wire itself.

I didn't get any sillicone with them though.
Just got a couple stickers, warranty card and cylinder markers.
Bought at AutoZone.

When I installed my 8.5s I could not get them into the factory clips without drilling them out to a larger size.

I ended up re routing my wires up and over the valve covers using Moroso clips because they were too close to my headers. I like the look.

The factory clips are for 7mm wires, while the MSD's are 8.5mm, so the holes in the factory clips are way too small. I bought some new Made4You red vinyl clips to go with my MSD's. They'll work if you're lucky enough to be able to squeeze them into the factory clips, but as the wires age, they may split where the insulating layer is pinched in the clip, or the clip itself may break from the tension.
