Is the Mopar PCM capable of reading mods that are made, i.e. headers, intake, M1, exhaust, tb, injectors, etc.?

It is basically the same computer, with just a little more timming added in and a few less restictions. It should always be learning and adjusting to you and your modes.

Fuel and timing curves, shift points, higher governor pressure limits, better duty cycle compensation, slightly higher speed limiter are the main differences between the factroy and Mopar PCM (it isn't just timing).

Yes...the PCM will require 200 miles for a complete learn cycle with 50-75 for the initial learn.

Do you have to reset the PCM ? ?
I read something on speedtweeks that you hold the ignition for 30 seconds ...? or am i way off?

It is a good idea to reset the PCM. Unplug your - post and hold the key forward for 20 seconds to reset. This will allow your computer to learn things quicker and lessen the chance of it acting up.
