I am going to be able to get a spare motor in a couple of months for cheap. I want to get the heads and intake manifold port/polished, as well as getting a cam and 1.6rrs. Will I need to get a custom flashed computer or will mine "learn". As mopar doesnt make one for us V6ers.

Don't bother with the polishing on the intake. Not required. As for the cam, if the lobe seperation is at 114, it's MAP friendly. Anything lower and it'll cause idle "issues" every now and then. Keep it around .480" lift as well to keep it very PCM friendly.
