I was wondering if you can easily swap a newer AM/FM 6disc CD changer out of a later model Dakota/Liberty/etc into a 1999 Dakota using the factory wiring harness?

Any help would be appreciated!

How new is the replacement radio? In about 2002 or 2003 Dodge changed the wiring harness plugs for the radio. Your 1999 should have the 2 plug harness for the OE radio. In 02 or 03 they changed to a single plug configuration and a different style antenna plug in the radio. Even so, you can get the mating plugs and harnesses and an antenna adapter from a good car audio shop, Best Buy, Circuit City, etc.

However, if the replacement unit is the rounded-corner style unit Dodge started using in about 2001, it wll not mount to the dash in your 99. The dash panel won't fit around it either. If the new unit is the old style rectangle shape it should work with your 99 no problem.

There are mounting kits and harnesses to make it real easy to install an aftermarket radio-CD in your truck. Any good car audio store will be able to help you with that.

Wouldn't there be a problem with the communication bus used by the PCM/TMC/BCM? The 1999 uses a CCD bus, while the 2001 introduced the PCI bus. If the BCM needs to communicate with the stereo it would not be able to do so...

Aside from the physical mounting issue(s) the communication would be problematic also.

I guess it would. I didn't think of that. I would think it might work if neither truck had steering wheel radio controls. But an '01 radio won't fit his dash anyway...
