If I replace my factory head unit with an aftermarket do I need to do anything with the factory amplifier.

No. I have a 98 Durango with the infinity amped system and have done just what your asking. All you need to do is connect the Remote Turn-on wire to the head unit harness. This is normally the Blue wire, or Blue with a white stripe. This will turn your factory amp on and off with the head unit. Use the factory harness adapters sold at wal-mart or Best Buy..its much easier. all you need to do is match up the wire color to color.
