In my opinion, I would leave the 2 - 4" pioneers out. All that will do is eat up power and sound like crap since it's having to mix with 4 other sources. Save your money on from the saved two and buy a nicer set of 6x9s.

I do not reccomend going with two 10s and two 12s. Either go with all 10s or all 12s. It will make your life much simpler and sound better.

You might need a new alt and battery, but I would wait untill you install them all to decide if you need to upgrade the two. If you find your lights are dimming a bit, then check to see when your last battery was changed. If it's pretty recent, I would go for the alt first. If you have a pretty new batt. in, then I would go towards the alt.

My suggestions on your setup are just suggestions, nothing more. There is no law that states which way is best, but just take a closer look at your setup and see what revisions you can do.
